''Bay Windows'' was created in 1983 by the founding publisher Sasha Alyson.〔Frances Ann Day, ''Lesbian and Gay Voices: An Annotated Bibliography and Guide to Literature for Children and Young Adults''. Greenwood Press, 2000. ISBN 9780313311628. p. 225.〕 It was purchased in 1985 by James Hoover who was then publisher of the ''South End News'',〔("Jim Hoover, publisher of South End News; at 53" ). ''The Boston Globe'', Aprul 24, 2009.〕 and then sold to Jeff Coakley and Sue O'Connell in 2003.〔
In 2011, the paper acquired ''Golden Rainbow Times'', a monthly newsletter oriented toward LGBT senior citizens.〔("Bay Windows acquires monthly paper" ). ''The Boston Globe'', January 26, 2011.〕 The publication became a monthly insert in ''Bay Windows''.
The paper is a member of the New England Press Association and the National Gay Newspaper Guild.〔("Gay newspaper group meets in SF" ). ''Bay Area Reporter'', June 4, 2006.〕
